Biggest factor is what one is 'used to'.
[Consider that keypads on standard telephones vs. satndard keybosrds are vertically mirrored: either woorks fine, but having to switch back and form is quite irritating. ]
That said java with a 3-button mouse and full keyboard is the classic interface, so many of the longest playing users started there.
Also RS [redstone] is wonky in BR as compared to java (notably the inabilty to 'thow' the block attached to a sticky piston), which makes many RS builds work only in one flavor.
[Again for historical reasons, there are more (or at least easier to find) tutorials for many RS contraptions for java.]
